This is a very good discussion of procedures for requests for admissions in FAA civil penalty cases (as opposed to NTSB cases). The decision holds both FAA & respondent accountable. 
I predict requests for reexamination in these pilots' future and, perhaps, certificate action. 
Makes sense. If you are statutorily obligated to be responsible for certain space launch risks, you should probably have an accurate methodology for calculating/assessing that risk. 
Nice to see the FAA enforcing the AIP grant assurances. Too bad the process takes so long. I hope the city complies without further appeal. 
FAA Legal: Est. time of arrival at destination is part of IFR flight plan & necessary for use under §91.185 when two-way radio communication is lost.
