Single-Cell Profiling Uncovers Evolutionary Divergence of Hypocretin/Orexin Neuronal Subpopulations
Single-Cell Profiling Uncovers Evolutionary Divergence of Hypocretin/Orexin Neuronal Subpopulations Dana Sagi, Muhammad Tibi, Inbal Admati, Tali Lerer-Goldshtein, Hannah Hochgerner, Amit Zeisel, Lior Appelbaum Journal of Neuroscience 4 September 2024, 44 (36) e0095242024; DOI: 10.1523/JNEUROSCI.0095-24.2024
Single-cell Profiling Uncovers Evolutionary Divergence of Hypocretin/Orexin Neuronal Subpopulations
Abstract Brain nuclei are traditionally defined by their anatomy, activity, and expression of specific markers. The hypothalamus contains discrete neuronal populations that coordinate fundamental behavioral functions, including sleep and wakefulness, in all vertebrates. Particularly, the diverse roles of hypocretin/orexin (Hcrt)-releasing neurons suggest functional heterogeneity among Hcrt neurons.
Spatial organization of the somatosensory cortex revealed by osmFISH
(a) Cartoon depicting the data set organization. Each experimental folder contains a number of subfolders corresponding to the osmFISH cycles and the immunofluorescence stainings. Each subfolder contains raw Nikon .nd2 files separated according to fluorescence channel. Each file stores all the x-y positions acquired as a series of 3D stacks. (b) The entire image pipeline can be run through 6 sequential scripts. The parallelization of the code allows processing of all the hybridization simultaneously.
Diversity of Interneurons in the Dorsal Striatum Revealed by Single-Cell RNA Sequencing and PatchSeq
Striatal locally projecting neurons, or interneurons, act on nearby circuits and shape functional output to the rest of the basal ganglia. We performed single-cell RNA sequencing of striatal cells enriching for interneurons. We find seven discrete interneuron types, six of which are GABAergic.
Molecular Architecture of the Mouse Nervous System
Highlights • Systematic survey of transcriptomic cell types in the mouse nervous system • Taxonomy and hierarchical organization of molecular cell types • Seven distinct astrocyte types with regionally restricted distribution • Neuronal diversity is similar across brain regions Summary The mammalian nervous system executes complex behaviors controlled by specialized, precisely positioned, and interacting cell types.
RNA velocity of single cells
a, Maturation progression of granule neurons in the mouse hippocampus dataset is approximated by pseudotime (estimated with a principal curve). b, For a pair of example genes (rows), the plots show unspliced and spliced gene expression profiles along the pseudotime (left panels), empirically estimated smoothed pseudotime derivative of the observed gene expression and the estimated RNA velocity (middle panels), as well as the relationship between spliced and unspliced expression (right panel).
Neuronal atlas of the dorsal horn defines its architecture and links sensory input to transcriptional cell types
a) Molecule and gene count of the remaining 1545 cells. Black squares and error bars within each cluster represent the average values andstandart deviation). Clusters were hierarchically reordered to represent the relation between the 30 clusters (Number of cells for each cluster from left to right: 32, 34, 34, 34, 24, 75, 105, 77, 34, 129, 61, 35, 38, 34, 22, 18, 87, 145, 11, 19, 51, 39, 67, 85, 66, 48, 56, 34, 41, 11).

Combining 16S rRNA gene variable regions enables high-resolution microbial community profiling
The two main approaches for inferring the composition of an unknown mixture of bacteria are either 16S rRNA gene sequencing or whole genome shotgun sequencing. Although sequencing whole genomes provides much more information and does not require bias-prone PCR amplification, sequencing the 16S rRNA gene has several advantages. First, most computational methods for analyzing sequencing results of either the 16S rRNA gene or of whole genome sequencing rely on a database of sequences.
Conserved properties of dentate gyrus neurogenesis across postnatal development revealed by single-cell RNA sequencing
The dentate gyrus of the hippocampus is a brain region in which neurogenesis persists into adulthood; however, the relationship between developmental and adult dentate gyrus neurogenesis has not been examined in detail. Here we used single-cell RNA sequencing to reveal the molecular dynamics and diversity of dentate gyrus cell types in perinatal, juvenile, and adult mice.
