A reference genome without a virus: cDNA reconstruction reveals the provenance and function of the MS2 phage sequence
Abstract Reference genomes are often treated as faithful representations of experimentally validated viral genomes, yet the relationship between historically curated reference sequences and infectivity is rarely tested experimentally. Here, we developed a cDNA-based reconstruction platform for the canonical RNA phage MS2 and used it to compare the current NCBI reference genome (RefSeq) with closely related published isolate sequences.

Early favorable prostate-specific antigen response prediction in metastatic hormone sensitive prostate cancer - Nature Communications
Abstract There is an unmet need for a tool that could predict early favorable prostate-specific antigen (PSA) response in metastatic hormone sensitive prostate cancer (mHSPC) patients receiving androgen receptor pathway inhibitor (ARPI). Here, we train and validate a multivariable logistic regression model to predict early favorable PSA response (≤0.2 ng/mL by 6 months) in these patients.

Genome-scale CRISPR screens identify PTGES3 as a direct modulator of androgen receptor function in advanced prostate cancer - Nature Genetics
Abstract The androgen receptor (AR) is a critical driver of prostate cancer (PCa). Here, to study regulators of AR protein levels and oncogenic activity, we developed a live-cell quantitative endogenous AR fluorescent reporter. Leveraging this AR reporter, we performed genome-scale CRISPRi flow cytometry sorting screens to systematically identify genes that modulate AR protein levels.
Snow monitoring at strategic locations improves water supply forecasting more than basin-wide mapping - Communications Earth & Environment
Abstract In the Western United States, water supply forecasting has traditionally relied on snow water equivalent measurements at ground-based stations due to their strong correlations with streamflow volume during spring and summer. However, stations are sparse and sample a small area, prompting interest in spatially complete – but costly – basin-wide mapping from airborne surveys or future satellite missions.

Best practices for methylome characterization in novel species: a case study in the microalgae Microchloropsis - Communications Biology
Abstract Microalgae remain an important feedstock in the circular bioeconomy. The discovery of new species combined with advanced biotechnology drives optimization of performance predicated on deep knowledge of algal genomics and phenotype. Understanding the contribution of epigenetic processes to algal function provides insight and better approaches for achieving production goals.
Racial variation in the advanced prostate cancer genome - Prostate Cancer and Prostatic Diseases
Abstract Racial differences in metastatic castration-resistant prostate cancer (mCRPC) genomes have not yet been fully studied. We aimed to investigate transcriptomic, mutational, and clinical differences by race in a large multi-institutional cohort of men with mCRPC. Genomic and clinicopathologic data from four mCRPC tumor biopsy cohorts were obtained and aggregated. Gene set enrichment analyses were performed to assess pathway-level differences in gene expression by patient race.
Using Deep Learning in Ensemble Streamflow Forecasting: Exploring the Predictive Value of Explicit Snowpack Information
1 Introduction Water Supply Forecasts (WSFs) from sub-seasonal to seasonal lead times, that is, weeks to months ahead, can aid in water allocation decisions (Chiew et al., 2003; Kaune et al., 2020), crop selection strategies (Mushtaq et al., 2012), water supply controls (Crochemore et al., 2016), managing extremes like droughts and floods (Amnatsan et al., 2018; Ficchì et al., 2016; Watts et al., 2012), and water market planning (Turner et al., 2017).
PERCEPTIVE: an R Shiny pipeline for the prediction of epigenetic modulators in novel species
Abstract Epigenetic processes play key roles in regulating gene expression, genome stability, and metabolic output in organisms across the tree of life. Yet, the role epigenetics plays in regulating genomes and behaviors remains underdeveloped for microalgae, particularly as new species are identified and characterized.

Epigenomic manipulation reveals the relationship between locus specific chromatin dynamics and gene expression
Abstract Dysregulation of epigenetic processes leads to a plethora of abnormalities including disease states such as cancer. Therapies focused on epigenetic modulation alter gene expression to correct dysfunction, though the mechanisms and perpetuation of these states is unknown. Here, we use integrated epigenomics and three-dimensional chromatin structure-function analyses after acute histone deacetylase inhibitor cancer drug treatment (suberoylanilide hydroxamic acid in lung cancer cells).
Integrated analyses highlight interactions between the three-dimensional genome and DNA, RNA and epigenomic alterations in metastatic prostate cancer - Nature Genetics
Abstract The impact of variations in the three-dimensional structure of the genome has been recognized, but solid cancer tissue studies are limited. Here, we performed integrated deep Hi-C sequencing with matched whole-genome sequencing, whole-genome bisulfite sequencing, 5-hydroxymethylcytosine (5hmC) sequencing and RNA sequencing across a cohort of 80 biopsy samples from patients with metastatic castration-resistant prostate cancer.
Multi-omics analysis reveals the dynamic interplay between Vero host chromatin structure and function during vaccinia virus infection - Communications Biology
Abstract The genome folds into complex configurations and structures thought to profoundly impact its function. The intricacies of this dynamic structure-function relationship are not well understood particularly in the context of viral infection. To unravel this interplay, here we provide a comprehensive investigation of simultaneous host chromatin structural (via Hi-C and ATAC-seq) and functional changes (via RNA-seq) in response to vaccinia virus infection.
Vaccinia virus infection induces concurrent alterations in host chromatin architecture, accessibility, and gene expression
Abstract Genomic DNA folds into complex configurations that produce particular local and global structures thought to profoundly impact genome function. To understand the dynamic nature of this relationship, we investigated the extent of host chromatin structural and functional changes in response to a viral agent.

Snowpack density modeling is the primary source of uncertainty when mapping basin-wide SWE with lidar
Lidar-measured snow depth and model-estimated snow density can be combined to map snow water equivalent (SWE). This approach has the potential to transform research and operations in snow dominated regions, but sources of uncertainty need quantification. We compared relative uncertainty contributions from lidar depth measurement and density modeling to SWE estimation, utilizing lidar data from the Tuolumne Basin (California).
