Sequencing adapters and low-quality bases were trimmed using Cutadapt version 4.2 [22]. Sequencing reads with a Phred base quality score greater than 20 and lengths longer than 50 bp were retained. The base quality of the fastq files before and after trimming was assessed using FastQC version 0.11.9 [23]. To remove the sequencing reads originating from the host genome, the trimmed reads were aligned to the human reference genome (hg38) using BWA MEM version 0.7.17 [24].
