Immune-microbiome coordination defines interferon setpoints in healthy humans
To identify biological features that vary concomitantly between immune and microbiome systems, we used a multi-omic approach to integrate data across modalities (Figure S2A). We applied multi-omic factor analysis (MOFA)31 to generate factors composed of coordinated features across modalities that capture distinct biological variation across the cohort.
emObject: domain specific data abstraction for spatial omics
New Results doi: https://doi.org/10.1101/2023.06.07.543950 Abstract Recent advances in high-parameter spatial biology have yielded a rapidly growing new class of biological data, allowing researchers to more comprehensively characterize cellular state and morphology in native tissue context. However, spatial biology lacks a cohesive data abstraction on which to build novel computational tools and algorithms, making it difficult to fully leverage these emergent data.

Dynamic CD8+ T cell responses to cancer immunotherapy in human regional lymph nodes are disrupted in metastatic lymph nodes
Method details Tumor, lymph node, and blood processing for mass cytometry Tumor and lymph node samples were finely minced and digested in Leibovitz’s L-15 medium with 800 U/ml collagenase IV and 0.1 mg/ml DNase I with gentle agitation for 45 min at 37°C. After digestion, cells were filtered through a 70μm filter into PBS/5mM EDTA solution, spun down at 500g for 5 min at 4°C, the supernatant aspirated, and resuspended in fresh PBS/EDTA solution and kept on ice.

Pushing the limits of detection for proteins secreted from single cells using quantum dots
Single cell analysis methods are increasingly being utilized to investigate how individual cells process information and respond to diverse stimuli. Soluble proteins play a critical role in controlling cell populations and tissues, but directly monitoring secretion is technically challenging. Microfabricated well arrays have been developed to assess secretion at the single cell level, but these systems are limited by low detection sensitivity.
