vep-rs: high-throughput Rust variant annotation with population-scale concordance to Ensembl VEP
Abstract Summary: Ensembl VEP is the de facto reference for variant consequence annotation, but its Perl implementation limits throughput, and the open reimplementation benchmarked here is validated on a set too small to bound its disagreement with it.
God's Not Mad at You
If we have freedom to make a choice, then part-and-parcel with that is the understanding that we are responsible for those choices. Uh-oh. In an episode of ‘Steve Brown, Etc’, we discussed freedom. Specifically, we considered how we all extol the idea of freedom, but rarely do we ever talk about the reality of freedom. Here’s what I mean… Freedom Is Scary If we have freedom to make a choice, then part-and-parcel with that is the understanding that we are responsible for those choices. Uh-oh.
The War is Over
Before you read this story, know that it has haunted me ever since I heard it. I have a feeling it will stay with you, as well. It’s a story about Hiroo Onoda. Hiroo was born in Japan in 1922 and served as an Imperial Japanese Army intelligence officer in World War II. In late December 1944, he was assigned to Lubang Island in the Philippines. Within two months, only Hiroo and three other soldiers remained, the others having been killed in battle or surrendered.
'Why August is the perfect time to read and reflect'
It's August, and for children it's summer holidays. It's time to play, rest, relax and enjoy the outdoors and some nice weather. The root meaning of the word summer relates to the Old English word sumor, the hottest season of the year. And it has been a really hot summer already – probably another sign not just of summer, but of global warming. It's not good that temperatures are rising year after year, and it's right that we're all challenged to lower our carbon emissions and not to waste energy.
Noah's Blog - Key Life
Take a peek inside Noah's blog in this laugh out loud post by Matthew Porter. Day 1 Rain. Day 2 Rain. Day 3 Rain. Day 4 Rain. Day 5 Rain. Day 6 So I was loading up the last of the animals last week when I walk past my neighbor Roger, the Molech-worshipper. He looks up and says “Hey, looks like rain.” True story. Day 7 Now wondering if it was wrong to have borrowed Roger’s hedge clippers. Day 15 It’s been the same every day for the last two weeks, but then last night, our mama elephant gave birth.
Your Story Matters (More Than You Think)
CHARACTER OF GOD GOD'S SOVEREIGNTY RELATIONSHIP WITH GOD SIN & SANCTIFICATION / Articles / Your Story Matters (More Than You Think) Recently on Key Life, Steve and I explored the idea of God as a Storyteller. The implications in play here are profound and far-reaching. If God IS, in fact, a Storyteller, then… It Makes Sense That Things Don’t Make Sense Back in the mid-2010s, the ‘open concept’ approach to interior design hit its zenith. In a home, it meant fewer walls, more shared areas.
'It’s great that we have a decent library in Bolton'
2026 is the National Year of Reading, and it’s something I thoroughly support. When I was at primary school, one of the things I enjoyed was story-time at the end of the day. It still happens today in many schools, with children gathering on the carpet as the teacher reads a story. I know, from visiting schools, that story-time like this is not so easy when you have different first-languages spoken by the children, but nevertheless it can still happen and it’s important.
Understanding Uncertainty: Embracing Life’s Unknowns
Here is a statistic that might surprise you: When researchers ask people to rate their overall life satisfaction, they consistently report lower scores than when those same people are asked to rate their happiness in real-time throughout their days. We systematically underestimate our own resilience and overestimate the impact of uncertainty on our well-being. This tells us something profound about how poorly we understand our own relationship with the unknown.
I Am Mount Rushmore - Key Life
Did you know Mount Rushmore isn’t finished? Or rather, work on the sculpture definitely is finished, but the project as originally envisioned is far from complete. What we see carved into that rugged South Dakota outcropping are the granite noggins of Washington, Jefferson, Roosevelt, and Lincoln – and kinda-sorta Washington’s left shoulder. Why this somewhat tentative outline of his body?
The Natural Disaster That Saved My Life - Key Life
I want to tell you a story about me -- specifically, a season and an event in my life. Is it about a natural disaster? Yes. But here’s the thing: I can’t tell this story accurately without revealing some kinda seedy episodes in my past. In one sense, it’s garden-variety stuff — I didn’t kill anybody — but there’s a chance it will change how you see me. So if you’d like to continue thinking of me as a decent guy, well, this is your exit. I was in my late teens and I had come into some money.
The Gift of Imperfection: Parenting Beyond the Myth of Infallibility - Hero or Editor
Matthew E. Porter · Follow 3 min read · -- I was raised in an era where parents were revered as paragons of perfection. I distinctly recall asking my mother if she, like the Pope, possessed a ceremonial hat signifying her infallibility. (Apparently, sarcasm is not an endearing or respectful quality.) This childhood memory perfectly captures the cultural mindset of my generation-one where parental authority was synonymous with unerring judgment and absolute certainty.
Work-Life Balance Is Bullshit or A Lie
Matthew E. Porter · Follow 4 min read · -- For the 2019–2020 fiscal year, I had the honor of serving as Learning Officer for my local YPO chapter. The Learning Officer is responsible for creating the theme for the year and creating a calendar around that theme. The theme I chose was “Off Balance.” (My learning year and I would later be knocked off balance by a pandemic.) The theme choice stemmed from a deeply held belief: work-life balance is not just an illusion.
Why I Started Blogging Again: A Journey Through Parenthood
Matthew E. Porter · Follow 5 min read · -- As a parent, our relationship with our children evolves constantly. Recently, I’ve found myself drawn back to blogging, and the reason is deeply connected to this ever-changing dynamic with my kids. Sorry, Dear Reader. It has nothing to do with you. I once heard Tim Ferriss say one should write a book if it can help one person. For me, writing my blog was about helping three people — Avery, Gabe, and Owen.
Confessions of a Significance Junkie
Ever gather around a bonfire – great warmth, great vibe – and think, “This is an amazing fire. Wonder what brand of logs these are…” What about a refreshing cold drink on a hot day? As you slake that savage thirst, do you say to yourself, “Wow, these must be designer ice cubes” ? Obviously, the answer to these completely absurd questions is “no.” But equally absurd is my own unyielding insistence in making my name and my work and my personal sacrifices known.
