We used a mutual information (MI) based method to estimate epistasis across multiple sequence alignments (MSAs) of SARS-CoV-2 sequences. This method is based on a previously developed software (spydrpick [33]). Our implementation, derived from that provided in the panaroo software [50], was optimized to process a very high number of sequences in a short amount of time. We selected the whole pan-genome alignment available on the GISAID platform, counting 15,372,583 sequences by mid-April 2023.
