Gene tree conflict in chloroplast‐based phylogenies in Pyropia species

|
By Myat Htoo San, Yoshio Kawamura, Kei Kimura, Eranga Pawani Witharana
| Wiley Online Library Verified
INTRODUCTION Many phylogenetic studies have relied on chloroplast data because chloroplast genes are relatively easy to sequence, assemble and analyze (Palmer 1985; Taberlet et al. 1991). These studies often use specific chloroplast gene markers, such as rbcL (Chase et al. 1993), matK (Ho et al. 2021) and psbA (Chenard and Suttle 2008), to explore evolutionary relationships among plant groups across various taxonomic levels, from families to species.

Subfamily evolution analysis using nuclear and chloroplast data from the same reads

|
By Eranga Pawani Witharana, Takaya Iwasaki, Myat Htoo San, Nadeeka U. Jayawardana
| BioRxiv
Abstract The chloroplast (cp) genome is a widely used tool for exploring plant evolutionary relationships, yet its effectiveness in fully resolving these relationships remains uncertain. Integrating cp genome data with nuclear DNA information offers a more comprehensive view but often requires separate datasets.

Comprehensive study of subfamily evolution through sequences of conserved nuclear genes and whole chloroplast genomes extracted from the same raw read data

Nuclear DNA analyses are hindered by the need for high-quality sequences and high costs.
