The interpretation of our GWAS findings The classical QTL mapping methods usually conduct a hybridization process between individuals with distinct phenotypes for the feature of interest. As long as the frequencies of both the phenotype-causing variant and its neighboring genetic markers are significantly different between the two intermixing groups, linkage disequilibrium will be created even though the two groups are originally in linkage equilibrium.
