scBOA: Bayesian optimization of single-cell analysis pipelines for robust annotation and discovery
Abstract Accurate cell-type annotation in single-cell RNA sequencing is sensitive to upstream parameters often selected heuristically. We introduce scBOA, a two-stage framework that uses Bayesian optimization to select workflow parameters against a prespecified objective and reruns the selected configuration for reference-assisted analysis. Its configurable objectives combine annotation purity, marker concordance and transcriptomic cohesion, enabling fine-grained or conservative solutions.

Widespread declines of formerly common species reshape local assemblages over time
Abstract Despite dramatic human-driven changes across ecosystems, local-scale aggregate biodiversity metrics are often surprisingly stable, even as communities experience substantial reorganization of species identities and relative abundances. While rare species are often thought to be more vulnerable to these changes, emerging evidence suggests that common species may experience disproportionately greater declines.
NEK2-AURKA axis drives ubiquitin-dependent IFT88 degradation to suppress ciliogenesis and promote basal-type bladder cancer
Abstract Loss of primary cilia is common in cancer, but its relevance to molecular subtypes of muscle-invasive bladder cancer (MIBC) is unclear. Here, we combined transcriptomic and co-expression analyses with experiments in bladder cancer cell lines, human tumor specimens, and xenografts to investigate the basis of cilia loss in basal MIBC. Primary cilia were less frequent in basal than in luminal MIBC. Depletion of IFT88 reduced ciliogenesis and increased cell proliferation and migration.
Phosphoantigen-driven dissociation of butyrophilin oligomers activates γδ T cells
Abstract γδ T cells represent a promising avenue for cancer immunotherapy. The Vγ9Vδ2 T-cell receptor (TCR), which is expressed by the predominant subset of γδ T cells, responds to phosphoantigen (pAg)-engaged butyrophilins (BTNs) on various cancer cells. However, the molecular mechanism underlying the pAg-mediated activation of Vγ9Vδ2 TCRs remains a subject of debate. Here, we employed an integrative approach to elucidate the mechanism of pAg reactivity in Vγ9Vδ2 T cells.
Structural insights into ligand recognition and activation of the human oxoglutarate receptor OXGR1
Abstract The human oxoglutarate receptor 1 (OXGR1/GPR99) is a G protein–coupled receptor (GPCR) expressed in the kidney that senses metabolic signals. In addition, OXGR1 also responds to immunometabolites in the airway epithelium and contributes to innate airway defense. Despite the identification of endogenous ligands α-ketoglutarate (α-KG) and itaconate (ITN), the molecular basis of these metabolite recognition and activation remains poorly understood.
Structural basis of lipid-dependent allosteric gating mechanisms for PC1-PC2 ion channel
Abstract The polycystin complex, consisting of one polycystin-1 (PC1) and three polycystin-2 (PC2), forms a cation channel localized to the primary cilium and is critically involved in autosomal dominant polycystic kidney disease (ADPKD). This study reveals an allosteric gating mechanism of the PC1-PC2 channel modulated by specific membrane lipids.
Multi-omics profiling reveals systemic rejuvenation of the aged kidney through senolytic therapy
Abstract Cellular senescence is a key driver of kidney aging, leading to functional decline and increased susceptibility to chronic kidney disease. While the senolytic combination of dasatinib and quercetin (D + Q) has shown promise in mitigating age-related pathologies, its long-term effects and underlying multi-level systemic mechanisms in the aging kidney remain poorly defined. Here, we systematically evaluated the long-term effects of D + Q in naturally aged mice using multi-omics approaches.

First Comparative Evaluation of TyG-ABSI Versus Traditional TyG-Related Indices for Cardiovascular Disease and Mortality Prediction in Hypertensive Patients
1 Introduction The global impact of hypertension, often referred to as high blood pressure, is notable, and it remains one of the most significant modifiable risk factors for cardiovascular disease (CVD) [1-6]. Current estimates indicate that over 1.2 billion people are affected [7, 8], and the condition is becoming increasingly common, with the most dramatic rises observed in low- and middle-income countries [9, 10].
PTPN1 downregulation contributes to pachymic acid-induced mitochondrial apoptosis in colorectal cancer cells
Abstract Colorectal cancer (CRC) remains a major cause of cancer-related mortality. Pachymic acid (PA), a bioactive triterpenoid derived from Poria cocos, exhibits antitumor activity, but its effects on CRC and the involvement of PTPN1 remain unclear. This study investigated whether PTPN1 downregulation contributes to PA-induced mitochondrial apoptosis in HCT-116 CRC cells.

Plant‐Based Food Preferences Rich in Polyphenols and Their Causal Effects on Inflammatory Bowel Disease
1 Introduction Inflammatory bowel disease (IBD) has emerged as a mounting global health challenge and represents a significant non-communicable chronic disease, with its impact extending far beyond the gut (Zhong et al. 2024). The two main forms—ulcerative colitis (UC) and Crohn's disease (CD)—can transform patients' lives, leading to chronic disability and sharply reduced quality of life.
USP16 S-nitrosylation aggravates coronary microembolization-induced myocardial injury via repressing KDM1A-mediated glutathione homeostasis - Nature Communications
Abstract Coronary microembolization (CME) is a serious cardiovascular complication that causes severe cardiac dysfunction and arrhythmias. Glutathione (GSH) exhaustion-induced oxidative stress is a key contributor to CME. Here, we explore the molecular mechanisms underlying GSH imbalance during CME. We show that CME induces myocardial injury by disturbing GSH homeostasis, which is ameliorated by glutamate-cysteine ligase modifier subunit (GCLM) or glutaminase (GLS) overexpression.

A multimodal defect-rich nanoreactor triggers sono-piezoelectric tandem catalysis and iron metabolism disruption for implant infections
Abstract Tracking and eradicating drug-resistant bacteria are critical for combating implant-associated infections, yet effective antibacterial therapies remain elusive. Herein, we propose an oxygen vacancy–rich (BiFe)0.9(BaTi)0.1O3−x nanoreactor as a piezoelectric sonosensitizer by spatiotemporal ultrasound–driven sono- and chemodynamic tandem catalysis to amplify antibacterial efficacy.

Structure of the human PKD1-PKD2 complex
Autosomal dominant polycystic kidney disease (ADPKD) is a common genetic disease that can lead to kidney failure. Mutations in the proteins PKD1 and PKD2 are linked to the disease, but the function of these proteins remains unclear, both in physiology and disease. PKD1 has been implicated in the sensing of chemical and mechanical force stimuli, and PKD2 is proposed to be a calcium ion channel. Su et al. show that the transmembrane regions form a PKD1-PKD2 complex assembled in a 1:3 ratio.

A sandwich-like strategy for the label-free detection of oligonucleotides by surface plasmon fluorescence spectroscopy (SPFS)
For the detection of oligonucleotides a sandwich-like detection strategy has been developed by which the background fluorescence is significantly lowered in comparison to surface-bound molecular beacons. Surface bound optical molecular beacons are DNA hairpin stuctures comprising a stem and a loop. The end of the stem is modified with a fluorophore and a thiol anchor for chemisorption on gold surfaces.
