Abstract Whole genome sequencing (WGS) is critical for malaria molecular surveillance (MMS). While short-read platforms have been widely used for Plasmodium falciparum genomics; they have limitations in resolving repetitive regions and structural variation in this highly complex genome. Long-read technologies, such as those developed by Oxford nanopore technologies (ONT), offer complementary capabilities and may be particularly suitable for low-resource settings.

Abstract Introduction: Recent evidence indicates that an increasing number of endemic countries have deployed and are using genomic surveillance to determine and monitor the trends and patterns of malaria transmission. This study aimed to evaluate and identify the most informative genetic metrics for establishing and monitoring the genetic diversity of Plasmodium falciparum and its correlation with malaria transmission intensities in Mainland Tanzania.
