Toward disease-associated fecal microbiome signatures for domestic mammals
Abstract Conserved fecal microbiome signatures of intestinal diseases across domestic mammals offer a non-invasive avenue to monitor animal health and advance One Health, yet systematic meta-analysis with cross-study, cross-disease, and cross-host validation remains lacking. We present a leave-one-dataset-out meta-analysis defining generalizable intestinal disease signatures in mammalian hosts.

Explicit Scale Simulation for analysis of RNA-sequencing with ALDEx2
Abstract In high-throughput sequencing (HTS) studies, sample-to-sample variation in sequencing depth is driven by technical factors, and not by variation in the scale (e.g., total size, microbial load, or total mRNA expression) of the underlying biological systems.
Replacing Normalizations with Interval Assumptions Improves the Rigor and Robustness of Differential Expression and Differential Abundance Analyses
Abstract Standard methods for differential expression and differential abundance analysis rely on normalization to address sample-to-sample variation in sequencing depth. However, normalizations imply strict, unrealistic assumptions about the unmeasured scale of biological systems (e.g., microbial load or total cellular transcription). This introduces bias that can lead to false positives and false negatives.
What to know about the mercury in your dental fillings
When the European Union adopted a ban on dental amalgam fillings earlier this year, its aim was to eliminate one of the last remaining intentional uses of mercury in Europe. The regulation is part of the Zero Pollution Action Plan, an initiative that includes removing microplastics, chemical pesticides and even noise pollution from the environment.

Op-Ed: Concerns Raised About Dartmouth Student Journalists' Arrests at Protest - InDepthNH.org
By Justin Silverman, Executive Director of the New England First Amendment Coalition Two student journalists were arrested during a Dartmouth protest on Wednesday night. They were reportedly wearing press credentials at the time. Here’s reporting from The Dartmouth; and here’s what I believe is a very insufficient response from administrators. NEFAC sent a letter to the college’s president today asking that she, among other things, work to have the charges against these students dropped.
404 Media and the hopes of worker-owned journalism
What is it like to place a bet in a Las Vegas casino that’s been hacked and is refusing to pay the ransom? Last September, technology journalist Jason Koebler answered that question in the style of Hunter S. Thompson: he went to Vegas and started gambling.
Beyond Normalization: Incorporating Scale Uncertainty in Microbiome and Gene Expression Analysis
Abstract Though statistical normalizations are often used in differential abundance or differential expression analysis to address sample-to-sample variation in sequencing depth, we offer a better alternative. These normalizations often make strong, implicit assumptions about the scale of biological systems (e.g., microbial load). Thus, analyses are susceptible to even slight errors in these assumptions, leading to elevated rates of false positives and false negatives.
Don’t think open government matters to you? This Sunshine Week, think again.
Open government mattered to all of us during the height of the COVID pandemic. Government played an outsized role in our day-to-day lives then. Schools closed, storefronts shuttered, and the officials making decisions about quarantines, mask mandates, and vaccines often met in secret or exclusively online. We demanded access to their Zoom meetings and to information about how long our kids would remain home and when our businesses could reopen.

Letter: Student journalists play an important role
When student journalists at Amherst Regional High School in Massachusetts heard last spring that middle schoolers in their town were experiencing transphobic and homophobic bullying, they immediately got to work. The students asked hard questions of administrators and conducted sensitive interviews with victims. With the help of their journalism teacher and an attorney at the Student Press Law Center (SPLC), they published a 5,000-word exposé.

Changes in the Type 2 diabetes gut mycobiome associate with metformin treatment across populations
Abstract The human gut teems with a diverse ecosystem of microbes, yet non-bacterial portions of that community are overlooked in studies of metabolic diseases firmly linked to gut bacteria. Type 2 diabetes mellitus (T2D) associates with compositional shifts in the gut bacterial microbiome and fungal mycobiome, but whether T2D and/or pharmaceutical treatments underpin the community change is unresolved.
Normalizations are not what you think; Explicit Scale Simulation in ALDEx2
Abstract In many high-throughput sequencing (HTS) studies, sample-to-sample variation in sequencing depth is not driven by variation in the scale (e.g., total size, microbial load, or total gene expression) of the underlying biological systems being measured but rather is driven by technical factors. Typically the technical variation is addressed using some form of statistical normalization.

Changes in the gut mycobiome are associated with Type 2 diabetes mellitus and metformin treatment across populations
New Results doi: https://doi.org/10.1101/2023.05.25.542255 Abstract The gut mycobiome may be involved in human health and disease. Previous studies evaluating the human gut mycobiome have small sample sizes, do not account for the use of oral pharmaceuticals, and report inconsistent findings regarding the relationship between Type 2 diabetes mellitus (T2D) and fungal species. Pharmaceuticals, including the antidiabetic drug metformin, interact with gut bacteria and can alter bacterial metabolism.

Silverman: Despite our nation’s polarization, we should all agree on government transparency
We live in contentious times. According to a 2020 study by the National Bureau of Economic Research, political polarization among Americans has grown rapidly during the last 40 years. “There’s evidence that within the U.S., the two major political parties have become more homogeneous in certain ways, including ideologically and socially,” said Jesse Shapiro, a co-author of the study and a professor of political economy at Brown University.
Honor sunshine week by requiring hybrid access to government meetings
During the early months of COVID-19, governors in New England states issued executive orders allowing municipalities to meet online so long as the public could attend remotely. The democratic benefits of this arrangement quickly became evident. According to a public official quoted in a 2020 study, the changes “made it a lot easier for residents who have other things to do, to be heard.
Opinion: Honor Sunshine Week by requiring hybrid access to government meetings Original
There’s a better way forward. Permanent changes need to be made to state laws to require both in-person and remote access to government meetings. People with young children, health issues, disabilities, work commitments or other circumstances that prevent in-person attendance at these meetings are at risk of again being shut out of the democratic process. At the same time, there are benefits to in-person meetings that must continue along with this expanded access.
