Dynamic single-cell transcriptomic analysis of peripheral blood mononuclear cells identifies novel biomarkers for autoimmune encephalitis
Abstract Autoimmune encephalitis (AE) is a severe neurological disease characterized by diverse clinical symptoms. Current routine imaging and laboratory assessments show low disease specificity, resulting in a high misdiagnosis rate. We dynamically characterized the single-cell transcriptome of peripheral immune cells in the acute phase of AE and six-month sequential treatment.

IL-15 receptor alpha deficiency triggers depressive-like behaviors via enhanced microglial synapse pruning
|
Abstract Major Depressive Disorder (MDD) is a serious mental illness, and neuroinflammation is increasingly recognized as a contributor to its pathogenesis; however, the underlying cellular and molecular mechanisms remain largely unknown. In this study, we performed single-nucleus RNA sequencing to profile prefrontal cortex transcriptomics in interleukin-15 receptor subunit alpha knockout (Il15ra-/-) mice displaying depressive-like behaviors.

Noninvasive prediction of T-score in IgA nephropathy using machine learning within the Oxford classification system
1 Introduction IgA nephropathy (IgAN) is the most common glomerulonephritis worldwide (1). Approximately 40% of patients with IgAN progress to end-stage renal disease (ESRD) within 10–20 years (2). Pathological evaluation is typically required to determine the appropriate treatment strategies to prevent disease progression. In 2009, the International Consensus Oxford Classification categorized IgAN based on histopathological features to predict the prognosis and guide clinical management.

1. Introduction Click to copy section linkSection link copied! Pesticides play a crucial role in protecting plants from pests and diseases, with billions of tons being used annually. It is concerning, however, that global pesticide use has been on the rise, increasing by 20% in recent years, particularly in low-income countries, where there has been a staggering 153% surge. (1,2) However, their well-documented adverse health and environmental effects pose significant risks.

scNanoSeq-CUT&Tag: a single-cell long-read CUT&Tag sequencing method for efficient chromatin modification profiling within individual cells - Nature Methods
Abstract Chromatin modifications are fundamental epigenetic marks that determine genome functions, but it remains challenging to profile those of repetitive elements and complex genomic regions. Here, we develop scNanoSeq-CUT&Tag, a streamlined method, by adapting modified cleavage under targets and tagmentation (CUT&Tag) to the nanopore sequencing platform for genome-wide chromatin modification profiling within individual cells.
Simultaneous de novo calling and phasing of genetic variants at chromosome-scale using NanoStrand-seq - Cell Discovery
Abstract The successful accomplishment of the first telomere-to-telomere human genome assembly, T2T-CHM13, marked a milestone in achieving completeness of the human reference genome. The upcoming era of genome study will focus on fully phased diploid genome assembly, with an emphasis on genetic differences between individual haplotypes.
Diagnostic performance of Node Reporting and Data System (Node-RADS) for assessing mesorectal lymph node in rectal cancer by CT - BMC Cancer

We retrospectively evaluated 201 patients at our hospital between July 2022 and August 2023.Eligible patients were those with pathologically confirmed rectal adenocarcinoma who underwent radical resection with LN dissection and who had received abdominal enhanced CT imaging before surgery.
In-depth organic mass cytometry reveals differential contents of 3-hydroxybutanoic acid at the single-cell level - Nature Communications
Abstract Comprehensive single-cell metabolic profiling is critical for revealing phenotypic heterogeneity and elucidating the molecular mechanisms underlying biological processes. However, single-cell metabolomics remains challenging because of the limited metabolite coverage and inability to discriminate isomers. Herein, we establish a single-cell metabolomics platform for in-depth organic mass cytometry.
Drivers of desert plant beta diversity on the Qinghai-Tibet plateau
1 INTRODUCTION Beta diversity refers to the variation in species composition of biological communities along environmental gradients (Whittaker, 1972; Whittaker & Niering, 1975) or, more generally, in space or time (Graham & Fine, 2008; Socolar et al., 2016), and can be partitioned into separate turnover and nestedness components (Harrison et al., 1992; Lennon et al., 2001; Matthews et al., 2019; Wang et al., 2011).

scNanoHi-C: a single-cell long-read concatemer sequencing method to reveal high-order chromatin structures within individual cells - Nature Methods
Abstract The high-order three-dimensional (3D) organization of regulatory genomic elements provides a topological basis for gene regulation, but it remains unclear how multiple regulatory elements across the mammalian genome interact within an individual cell. To address this, herein, we developed scNanoHi-C, which applies Nanopore long-read sequencing to explore genome-wide proximal high-order chromatin contacts within individual cells.
