Mapping and engineering the human cell–cell interactome
Abstract Efforts to systematically understand how cell interactions tune tissue-level function have motivated transformative advances in single-cell transcriptomics and spatial profiling. Although these technologies can measure molecular states in individual cells and their spatial mapping within tissues, they also reveal that there exists a fundamental knowledge gap of how cells influence each other in context.

De novo design of miniproteins targeting GPCRs
|
Abstract G protein-coupled receptors (GPCRs) play key roles in physiology and are central targets for drug discovery and development1,2, but the design of protein agonists and antagonists has been challenging as GPCRs are integral membrane proteins and conformationally dynamic3–6. Here we describe computational de novo design methods and a high-throughput “receptor diversion” microscopy-based screen for generating GPCR binding miniproteins with high affinity, potency and selectivity.

Programmable RNA translation through deep learning-driven IRES discovery and de novo generation
Abstract The precise control of protein expression is a major bottleneck in the development of RNA therapeutics. Internal ribosome entry sites (IRES) overcome traditional limitations by enabling cap-independent translation initiation, making them highly desirable tools for synthetic biology and therapeutic payload expression. However, the complex structure-function relationship of IRES elements has historically hindered their rational design.
The life of a Stanford tree
As much of campus relaxed over spring break, the staff who care for Stanford’s 60,000+ trees — the woody plants, not the students — were busy planning, maintaining and documenting new growth. Before a tree’s roots ever touch campus soil, details such as its location and species are carefully decided by the University’s Campus Planning and Design team.

Empirical Insights into Feature Geometry in Sparse Autoencoders — LessWrong
We demonstrate that subspaces with semantically opposite meanings within the Gemma Scope series of Sparse Autoencoders are not pointing towards opposite directions. Furthermore, subspaces that are pointing towards opposite directions are usually not semantically related. As a set of auxiliary experiments, we experiment with the compositional injection of steering vectors (ex: -1*happy + sad) and find moderate signals of success. What are Sparse Autoencoders, and How Do They Work?

Single-cell signaling analysis reveals that Major Vault Protein facilitates RasG12C inhibitor resistance
Abstract Recently developed covalent inhibitors for RasG12C provide the first pharmacological tools to target mutant Ras-driven cancers. However, the rapid development of resistance to current clinical Ras G12C inhibitors is common. Presumably, a subpopulation of RasG12C-expressing cells adapt their signaling to evade these inhibitors and the mechanisms for this phenomenon are unclear due to the lack of tools that can measure signaling with single-cell resolution.
